Ecuflash doesn't actually have XML definitions for the 2007 STI. That means it doesn't know where any of the maps are. When you first open a 2007 STI ROM in Ecuflash, you will get an error "unknown ROM image" asking you what to do. The reason you are seeing those problems is because you got this error and chose to "copy" or "inherit" the definitions from another ROM at some point in time. This won't work!
You can download Enguinity from Enguinity.org and it will open the 2007 STI with correct XML definitions. You can use that to tune instead of Ecuflash.
For now, you should probably find the 2007 STI XML files (A2UJ000J and A2UG000J in ecuflash/rommetadata/subaru/sti/) and delete them. Then open ECUflash and open up your ROM again. This time, choose "define from scratch" when you get the "unknown ROM image" message . This is what you should be doing in the future as well. Now, you will see NO maps, but that is correct. Ecuflash doesn't have any maps defined for the 2007 STI, thus you can't use it to tune that ROM. You will need to use Enguinity, or manually open the above-mentioned XML files and put in the correct information. The former is probably the best option for you, as the later would involve a lot of work.
