Well, I just reflashed to Stage 2 with the free stage 2 map by ev8siv3 and I am getting some pretty big boost oscillations. I did have a MBC on the car, but I took that off before I went to stage 2. Any idea what might be the problem?

Here are a few logs that I just did.

BTW this is a '02 4EAT. I didn't run any of the logs in any particular gear just 3rd and Drive.

For reference my mods are: helix style uppipe, stromung shorty dp w/ stock 3rd cat, Megan Racing 3" cat back exhaust, silencer air box removed.

It looks like the proportional and integral turbo dynamics maps are WAY too hot.

I'd cut down the values a lot in those maps, especially near the center. You're jumping up and down on wastegate duty by 20% and boost by about 2.5 psi. This is purely due to a bad setup on the turbo dynamics maps.

Go back to something that looks more like the stock turbo dynamics maps. You can maybe average the values from your map and the stock map, or go all the way back to the stock setu.
