Help on 2005 JDM STi Forester 2500cc

As regard to the above mention car which was tuned by a ECUTEK tuner some months ago and the car ran ok until the new owner decided to put a full turbo back exhaust system . Soon after the exhaust was done the car started to miss after about 4000 rpm on boost in all the gears but funnily if we remove the Air Flow Sensor connector the car is running fine with the check engine light on. I know when we remove the AFM connector we disconnect both IAT and AFM. I took 2 datalogs from Romraider one with AFM and one without AFM , well now the car is back on the stock exhaust system but the problem remains.
In the Log with AFM/IAT connected I can see the knock count stuck at 24 and I remeber seeing the IAT at 70+ deg C.
Any help or ideas what the issue could be will be of great help as this tuner only does a annual visit.
I'm pretty sure the tuner must be a ECUTEK guy as I cannot take a read , tried both cables 2.0 and the 1.3 with different model selections on Ecuflash.
