I know both will work. I won't be flashing anything other than my Legacy. IS the 1.3M cable better for future upgrades? Is it capable of faster transfers, or other things that the 1.2 cable can't do.

No. It's most likely a device driver issue. EcuFlash for Mitsubishis and drive-by-wire Subarus needs to use FTDI's D2XX device driver, so that's what is shipped and installed when you order a 1.3 cable. The ecuExplorer datalogger needs to use FTDI's virtual COM port (VCP) device driver.
